repairs to bottom planking

What's the best way to caulk the seams on the bottom of a mahogany planked
runabout, cotton caulking or some type of caulking compound ( ie. Sikaflex)? There
are only a couple of seams to fill, the rest of the bottom is tight.

Sikaflex or 3M 5200 work well, but the seams must be very clean. Scrape the sides or router them out.
